The snorkel (schnorkel) wasn't fitted to U-boats until very late in WWII, certainly not to the early Type VII shown in the movie (I've always wondered how they pulled off such a good replica!) Considering all the other liberties taken in the three films though (flying wing, etc.) it doesn't seem too far fetched to imagine the Germans having invented this device prior to 1935. Indy could have tied himself to the snorkel, not the periscope. An extended periscope made the sub more detectible so scopes were down when submerged and only used sporadically to scan the horizon or during attack.

In the scene when Indy climbs aboard the U-boat and everybody on Katanga's ship is cheering, it's clearly ready to submerge - as indicated by the absence of lookouts on the deck and conning tower. We see this confirmed later when one of the watch officers looks through one of the periscopes and sees the island, the scope was never used on the surface as you could see out from the bridge.
