The scenes that were reshot apparently have Connery with his hat pulled way down.

You can also see that Harrison Ford's hair is quite longer in the motorcycle chase scene than in the rest of the film. This is certainly a pick-up sequence they shot post production.

As for the TOD sequence, Spielberg and Lucas (or Kasdan) were walk-on monks during this scene, though I never really noticed.
