I am not absolutly sure but I think you mix up some episodes. There are actually four episodes with Indy playing in France in the year 1916. That's the time between Indys arrival in London and departure to Africa:

#08 Somme, Early August 1916 [part 1]
#09 Germany, Mid-August 1916 [part 2]
#04 Verdun, September 1916
#22 Paris, October 1916

Episode #08 is Indys first real bad battle experience where he gets caught by the Germans. Episode #09 is the one about his escape with DeGaulle. #04 is the one where Indy gets his job as biking courier and Remy gets wounded. But Remy is healthy enough be to be sent back to battle in the same episode! Episode #22 at last is the one where Indy and Remy get some free time to spend in Paris (that's the Mata Hari episode).
I can't see any plot holes here. You may got it mixed up because of the non chronological order in which the episodes have been aired.
