Raiders Goof

Is there any explanation for that infamous sub blooper in Raiders? You know, where Indy climbs aboard the sub, and then the command to dive is given? Is there anything in the novel or any footage that was cut out that explains this? I visited the upcoming Raiders of the Lost Scenes website and noticed a picture that looked like Indy emerging from the ocean. Does this have anything to do with it?

It's something people always point out when you watch the movie with them, and I've always wondered why no one noticed it when they were making it.
