I think they should include all the extra footage, storyboards, etc. that they have when they release them on DVD. If Speilberg can give us ten different versions of Close Encounters, he definitely needs to give us more Indy!

Also, if they added it in to the movie itself: periscope, young nazi, Nepal bar, and the explanation of the dangers of the ark. Although, I'm not sure all of the Nepal Bar because it does create a darker image of Marion. Oh, and maybe more of the Temple footage from the beginning.
