Here is a possible explanation.
In the original screenplay, Marcus was the curator of the National Musuem of Modern History (aka the Smithsonian) in Washington DC.
That means that, though they were friends, there might have been some interval of time between their meetings due to distance.
Additionally, we have no way to judge the length of time between Indy's return from South America, and the meeting with Marcus.
Obviously, Marcus' appearance in Indy's classroom was due to the presence of the Army Intelligence guys, and not because they had a custom of routine visits.
Indy may have expected that Marcus was there about the idol because of their working relationship, but that doesn't necessarily mean that the events all happened in close order.

However, the best advice I have ever given myself about any Spielberg or Lucas project, especially Indy, is "don't look too closely."
