I don't see a reason for setting "Temple of Doom" earlier either but as far as the swordsman scene let me play Devil's advocate on that one. By having Indy reach for his gun and finding it missing, Indy learns a lesson and when the same circumstance happens in "Raiders" Indy is prepared.
However, I don't think this is what the filmmakers had in mind. I think they were just playing on the best joke in "Raiders" and trying to milk an extra laugh out of it. It probably never occurred to them that the timeline would mess it up.
