It's never really established that they switched baskets, it's only a guess on Indy's part. Once Indy reached the bazaar where he saw the people with dozens of baskets, there's no way to know if he was chasing the wrong basket by accident or if the Nazis fooled him. The basket that the Nazis tossed on back of the truck might have held something else that they were wanting to protect and they died without knowing that Indy thought they had Marion. Meanwhile they spirited Marion away in some other transport without realizing that Indy had lost the trail.

Just guessing...
