I don't think there's any hidden reason behind the absence of Karen Allen in the later films. Indy is somewhat like James Bond in that he has a different woman in each film.
Remember, also, that "Temple Of Doom" is a prequel to "Raiders" and since it takes place a year before "Raiders" there is no way that Marion could take part. As far as "Last Crusade" there's just no call for Marion in the story.
I agree with you that Karen Allen's Marion is the best of all Indy's women.
