The submarine scenes were filmed in France so it would have been in the Mediterranean.
And Indy would definately have died from hypothermia. Even in summer the water temperature wouldn't have been any higher than the upper seventies and if you look at the map in the movie Indy travels on top of the sub for several hundred miles. This means he'd have been in the water for quite a long time, a full day at least, if not longer. His core body temperature would have dropped into the danger zone in a few hours and the Nazis would've found his dead body hanging limply from their periscope.
Belloq would've admired Indy's pluck but would have had the last laugh in the end.
