Indy's beliefs

Ok Indy witnessed the ark of the covenant in action in Raiders. Why was it such a large issue on Indy's beliefs in Crusade? He witnessed an act of God. So why does he talk to his father like it is a buch of hocus pocus and even walking through the traps at the end he has to stop and make sure he believes. I figured after an event like the one in Raiders he would be a for sure believer and that he wouldn't second guess the work of God.
