Don't forget that he said "Fly, yes... land, no!" in Last Crusade (which takes place in 1938), not in Temple of Doom (which takes place in 1935). I would imagine that during Temple of Doom he didn't know how to fly a plane, but during the three years between Temple of Doom and The Last Crusade he learned to.

Heck, perhaps the plane incident in ToD caused him to learn to fly later on! :D
