I think Indy is an ex-Christian, that is, he dumped his religion and bias when he started studying archaeology. Then again, he might have changed his mind again when he directly viewed the power of God, but I think he keeps his mind scientific (which would explain why it's so hard to convince him of anything unless he's seen it with his own eyes). But still, he understands the things he's dealing with (as with the Sankara stones), so that's all that really matters.
