I always interpreted the final scene as a continuation of God's desire
to keep the ark from man. Remember Sallah's warning to Indy in Cairo
when he said, "If the ark is there (in Tanis), it was not meant to
be found" (or something to that effect). Just as the ark had been lost
to man for thousands of years in Tanis, so it would continue to be
lost to man in the vast recesses of the warehouse... it's exact place
lost to memory and consumed by a "sandstorm" of thousands of other
identical crates.

Well, that's just my interpretation.
