Love it or hate it, it's the state of the art. Movie makers will not use old fashioned stop motion techniques (except for artistic endeavors such as Chicken Run et al) when CGI is a cheap and usually reliable method of doing the impossible.
The flipside of that equation is that Indy is an action star, not a sci fi or fantasy hero. Most of his action will still be about guns and stunts, both of which can be done in Hollywood pretty effectively, and sans computers. But for the big climax scence, whatever it may be, expect a little Industrial Light and Magic, courtesy of ones and zeroes.
Of course, as has been stated here more than once, they may need to use the CGI to make HF look a little less like the relics he discovers.
