Personally, I make as much of it canon as I can. Anything that can be squeezed in should be. Of course there are a few contradictions and some things are more canon that others. (Canon, deutreo-canon, and apocrypha.)

Apparent contradictions just require some creative thinking. (With all the alchemists trying to create one, there may be more than one Philosopher's Stone.)

Some things need to be fudged, just a little. (Indy starts college in 1919, and Peril of Delphi has him graduating in 1920 after four years. Let's just make it 1922 after three years.)

And some rendidtions of his adventures must be taken with a grain of salt. (Marvel Comic's "Further Adventures..." anyone?)

The more adventures, people, and events he encounters, the more fascinating Indy becomes. There's much more to him than a brown fedora, leather jacket, and bullwhip.
