I never truly saw Marcus as a non-baffoon. The way I see it, in Raiders, Indy's relationship with Marcus seemed to be like this: He looked at him like a father figure, but didn't have much respect for him. Indy didn't listen to his warnings about the Ark, and during the briefing with the Intelligence officers, he interrupted Marcus a few times without seeming to care. It's the kind of attituted you'd expect to see displayed toward a father figure that "got lost in his own museum", not a father figure that was stately and respectable. Although arguments to the contrary have good points, this is still my opinion...
