I agree with you entirely. Marion Ravenwood was by far the best female counterpart to Indiana Jones. If you notice, they had to change the way each female lead interacts with Indy. With Marion, it was close to an equal, in Willie, we had a screaming whiny spoiled woman to counteract Indy's cool demeanor in the face of danger. And then to top that, they had to go with a woman that can compete with him on a level, but is also a villain to him. It will be interesting to see which approach the female lead will take in Indy IV.

I think they did a wonderful job at keeping Marion feminine while still showing that she can handle her own. Like in the streets of Cairo scene when although she appears feminine by running and grabbing a silly weapon such as a pan to fight her attacker, it ends up that she outsmarts him anyway. I wouldn't mind it if Karen Allen made a cameo in the movie.
