Here's a quick list from what I have seen in the films.

In Raiders Indy had these items in his bag:

The sack of sand used to switch the idol
His Browning HP, used in the bar scene
The small notebook used to take notes in the map room (including the pencil)
The headpiece to the Staff of Ra (same scene)
The pocketknife used to almost free Marion (not totally certain on this one)

In Temple of Doom, Indy used his bag to carry:

The Sankara Stones

In Last Crusade, Indy used his bag to carry:

Nothing that I can think of b/c he had the Diary in his pocket and I believe that the Cross of Coronado was also pulled from his jacket pocket at the beginning of the film, though I could be wrong on this one.
