I agree with Indiana Jess's take on Indy himself not dying. He showed up in YIJC, so he's relatively safe. Besides, only James Ellroy would kill off a main character like that...
But Henry Sr. being offed? If it advances the story, I say go for it. I don't mean I want to see him get bitten by a cobra or shot by Nazi goons or something. But if this takes place in the early to mid-1950s, Henry'd be a bit on the oldish side. Perhaps some deathbed confession could be made at the start of the movie that will give Indy his quest.
And I hope they address Marcus' death.
