There was never an explanation for the eye patch, but the 93 year old Indy in the bookends of each eppy had a massive scar down the side of his face that ran through his eye, hence the eyepatch. These bookends also established a daughter and grandchildren...

And as for Luca$ being a continuity freak? Nuh-uh. He RUINED his OWN Star Wars continuity REPEATEDLY!! I'd bet he'd IGNORE the YIJC bookends completely, based simply on the fact that - yes - he DID delete them in the home video releases. Poor George Hall.
