This is an interesting theory but it doesn't hold up to close inspection. I hate to sound like a religious purist but as much as I love Indy I don't think God would see him as righteous or faithful. Since virtually no one but the High Priests could touch the Ark without dying I can't see Indy as being able to remove the contents of the Ark without his head exploding or melting.
Also, I'm not sure I see Indy's motivation for doing this. He was in possession of the Ark and had it crated and had no reason to think he'd lose it to Belloq once he got aboard the "Bantu Wind." When the Nazis boarded the ship, Indy never had a chance to mess with the Ark.
I don't think Indy's grin can be taken as anything more than it seems; an appreciation of the irony of it all.
